I have created this lvl 5 lieutenant, he seems to powerful, is he WAI?
Human Rogue (outlander) Lvl 5 str 12 dex 14 con 15 int 12 wis 12 cha 10 HP 8+5+5+5+5+ 10(con bonus x 5) = 38 HP Proficiency(Human) Profession(Administrate) Skilled(Bonus feat) Estate Management & Warfare Expertise(Rogue) Profession(Administrate) & Estate Management Expertise(lvl 4 feat) Warfare Bonus to domain action(Outlander) Ply trade(Administrate)
By my calculations he get +15 to the Ply trade(Administration) action and +6 to Warfare, Rule Province, Rule Holding (Manor) & Decree(Finance) . That seems quite powerful. Is he working as intended (WAI)?

Yes he is working as intended and he will cost you 25 RP to purchase from game start. If you wanted to hire him during the game the DDC would be: 5(Base) +5 (level) +10(Stat line) + 5 (other culture) + 10 (VERY specialized Expert) = DDC 35 Assuming you got your stability and court modifiers up to a total of +5, you would still have to spend about 50RP/GB in influence for a 50:50 chance of hiring him in game. Buying your maximum chance of success (95%) would cost about 100RP/GB in influence, so he is also quite an expensive asset to replace. Take care of him

Wouldn't the feat and class feature be the same bonus? i.e. it'd be equivalent to picking the same skill twice with expertise? Although you could obtain the same bonus with Prof(Admin) and Estate Management.
And are "doubles" counted as "+100%" or "x2"? It would be the difference between (at lvl 5) 3+3+3 and 3*2*2

Are ability scores added after those modifiers? If so, is there a set ability score to consider for each skill?

Not as the main rule. Ability modifiers only affect the following domain actions:
Adventure: Since adventures are played out on character level your ability score will have an impact on the result of the adventure.
Able assistance: When you use a character to aid a domain action the check is DDC 10, success grants a +2 bonus, success by 10 or more grants a +4 bonus to the domain action. The check to apply able assistance is modified by Intelligence, wisdom or Charisma (usually the highest as it is mostly flavor that decide where in the process the assistant is active) and any proficiency that would normally modify the domain action that is being assisted.
Advisor: Usually Intelligence, but Wisdom may be usable in some instances.
